St. Joseph offers a comprehensive instructional program that includes classes in religion, English language arts, mathematics, science, social studies, music, art, and physical education.  Latin and Greek roots are studied at all grade levels as a means of providing a strong foundation for English syntax. Global language study is offered in Spanish for kindergarten to eighth grade and in Mandarin for kindergarten to fourth grade. The course of study in each discipline complies with national and state standards.

The academic program is complemented with yoga and mindfulness classes for pre-kindergarten through eighth grade, as well as residency programs in modern dance, film-making and drama for select grade levels.

Qualifying 8th grade students participate in regents classes in Earth Science and Integrated Algebra at Monsignor McClancy H.S.

AIS (Academic Intervention Services) plans that identify students with particular needs are developed each year based upon testing performance and teacher input. Students in grades 5-8 receive enrichment and remediation in ELA and mathematics during the school day as a result of a special schedule created to address academic needs.  Both ELA and math are scheduled to meet six times in five days. Students in one through eight who are identified as needing assistance in reading and math are assigned to Title I remediation services. Resource Room is available to students who have an Individualized Educational Plan (IEP) that calls for such services.

The Academy has a newly renovated, well-equipped science STEM lab, and students in first through eighth grades receive lab time in addition to their scheduled science classes.  Fios wi-fi connectivity exists throughout the building, and each instructional area is equipped with SMARTBoard technology.  The entire library collection has been computerized and the library contains twenty-four networked computers for group instruction.  Students in Grades K through 8 use their own or Academy-leased iPads for instruction.

The Academy has the services of a full-time nurse,  a full-time guidance counselor, and a part-time social worker.
